By 2285, he held the rank of Lieutenant (junior grade), and was assigned to transporter operations at Old City Station in San Francisco. Heisenberg viewed the assignment as a disappointment, wanting adventure among the stars. On his first day, his shift partner was Commander Nyota Uhura, who confronted him at phaser point and locked him in a closet, so she could transport Admiral James T. Kirk, Dr. Leonard McCoy and Commander Hikaru Sulu aboard the USS Enterprise. Uhura not only wanted Heisenberg, whom she dubbed "Mr. Adventure," out of the way, but sought to protect him from being a party to her illegal action. (Star Trek III: The Search for Spock)

Heisenberg was trapped in the closet for two hours, and was later reprimanded by his commanding officer. The following year, he again encountered Uhura in a corridor at Starfleet Headquarters; he confessed to her that when she pulled the phaser on him, he thought his "kidneys were going to give out."

After his impromptu incarceration, Heisenberg proved his technical aptitude when he made refinements to Starfleet's sensors to counter the next generation of Romulan cloaking technology. From then on, he single-handedly improved sensor capabilities to compensate for each upgrade of the cloaking device until the Romulan Star Empire's self-imposed isolation after the Tomed Incident of 2311. By the mid-2290s, Heisenberg had earned a reputation as one of the best sensor analysts in the Fleet, though he still longed to be "out there" rather than planetbound, merely studying data others gathered. When Captain Uhura took command of the USS Intrepid II in 2296, she requested he be assigned to the vessel as sensor officer, finally giving him the chance at "adventure" he always wanted. Lieutenant Heisenberg also served at the navigator's station, and worked closely with the Intrepid II's science officer, Lt. Commander Saavik, much as Pavel Chekov had worked with Commander Spock aboard the USS Enterprise. (Star Trek: Pendragon)

At some point after the Tomed Incident, Heisenberg, Uhura and Saavik all left the Intrepid II. Saavik became first officer aboard the USS Armstrong; Uhura rose through the ranks of Starfleet Intelligence; and Heisenberg took a sabbatical to earn his doctorate. He continued to serve in Starfleet well into the 24th century, eventually transferring to Starfleet Intelligence himself. Dr. Heisenberg became one of the leading scientists in SI's R&D division, designing all manner of "gadgetry" for use in the field.
